N2 - The ultimate goal of systems medicine is to understand the underlying mechanism of disease development, diagnostic biomarkers, potential drug targets, and prognosis biomarkers. Generating the context-based/tissue-specific genome-scale metabolic models fosters these goals. In the present chapter, we aim to describe the foundational concepts about metabolic modeling with focus on genome-scale metabolic reconstruction, gene expression integration into metabolic models, constraint-based modeling, model formulation, and applications of metabolic modeling in systems medicine.
